Prayers is not supposed to be mandatory in schools, but the words of the pledge of allegiance push the existence of god on to the nation's youth. In fact, The Pledge's words were changed in 1954 by President Eisenhower in the face of communist threat. But these are different times, and when a mandatory pledge spoken every day clearly speaks of god, it may alienate youths, or even school faculty, who don't believe in 'God'. It may seem innocent, but still it is a form of prayer. It IS enforced. And it doesn't belong in school. Period.
